Is it possible for scar tissue in the area of the small intestines to slow transit time. I have had surgery in the area of the ovaries. I find that during my time of the month it slows down a little too.. is it because the lining is expanded from doing its job of shedding the blood.

Surgery can mess things up in the weirdest ways. They cut through nerves, it's unavoidable. Any kind of abdominal surgery can mess up the body's natural cleansing processes becuase they cut thru the peritoneal membrane.
